What happens when an account is in dispute?

I called up my AT&T Universal Card recently to see what balance transfer offers I had. When I looked at my TrueCredit report a few days later, I saw a hard inquiry, even though I had asked if they would be pulling one (the response was "not at this time.").

So I wrote them a letter asking them to remove the inquiry since I had not authorized it (which they refused to do). The also wrote:

"We have reported to the consumer reporting agencies the above account is in dispute."

What exactly does this mean, and how does it affect my credit scores?

BTW, my balance transfer request was denied.
